- The baking soda is well-known for its cleaning properties. This substance is able to absorb odors. Before using your vacuum, add a tablespoon of baking soda to the bag.

- Essential oils especially organic oils are good deodorizers, for example thyme, lemongrass and lavender. These oils will not only create pleasant smells while vacuuming but also help to prevent mold from developing. Mix around 20-30 drops of oil with 10 liters of water, put the solution in a spray bottle with some baking soda, then spray inside the vacuum bag.

There are so many different types of cleaners that it is difficult to answer your question reliably without knowing the brand and model as some types use replaceable bags or a container and no bag. Some have reusable filters while others rely on a filter in the bag. Removing odors when you have pets can be different than removing odors without pets.
I would suggest you do some research using the brand of cleaner you are using and contact the company about your problem so they can offer suggestions for their brand/model. Most companies are very helpful with problems like this.
If you really want to remove the odors you'll most likely have to do a complete cleaning job and then do some keep up maintenance every few weeks/months so it will not happen again.

I have a Kenmore Canister vacuum that has a foam filter at the "air exhaust" area at the back end of the bag. I take it out regularly and wash it with warm soapy water, rinse it well and let dry completely. When I put it back in, I also put a new dryer sheet between the foam filter and the bag, so while vacuuming, the air exhausting from the vacuum cleaner carries the dryer sheet scent with it throughout the house. You could also do the same with a used dryer sheet with a few drops of an essential oil OR your favorite perfume.
Have you looked into buying replacement vacuum bags? Or is there a recommendation of how often it should be changed so it won't smell. I also use Baking Soda on Carpet as a Deodorizer. It is fairly inexpensive and lasts very long.
