My 13 week old German Shepherd has parvo and I took him to the vet who gave him fluids through IV, a shot of antibiotics, and nausea medicine. I purchased penicillin for animals from a feed store. But I don't know how much I should give him through the shot. It's for use with a syringe so I take it that I can't give it to him through his food.

You should not give this to him at all. Your priority is to keep him hydrasted and give him liquids. The shots they give for parvo are special shots and if the dog is not getting better get him back to the vet now. You may kill your dog if you give him the penicillin you bought at a feed store. I do not recommend you do this at all.
It is important that your dog gets lots of fluid, and have the advice of a Vet. You should not risk anything without the advice of a Vet!
It could be very dangerous to try and guess the dosage on an antibiotic for your sick puppy. Call your Vet back and ask if he wants the puppy to have antibiotics.
