I have pair of Stone jeans and I wanted to color one with a drawing. If I use permanent markers would it stay on the pants and not fade?

Fabric markers work much better, and won't run when washed.
Yes, it will fade overtime.
Some mentioned setting with iron and then always wash in cold water to prevent fading.

You would have to use special fabric paints that don't fade.
If you use an expo marker it might work. I got some on my jeans a few years ago and it is almost impossible to get out
I've never tried to 'set' markers but I have tried to get it out of fabric. I did some searches and the best I could find was to hand wash in cold water.
