Water Bath Canning?

I'm new to canning. After my jars are filled, do I put them in a boiling pot, or do I put them in a pot then the water?

Here is a good article by Elizabeth L. Andress, Ph.D. Professor and Extension Food Safety Specialist, Department of Foods and Nutrition on site of National Center for Home Food Preservation:

"Preheat the water to 140 degrees F. for raw-packed foods and to 180 degrees F. for hot-packed foods".

Water boils at 212 degrees F. and simmers at 190 degrees F.

So, put your jars in hot water.

You need to fill hot jars with hot ingredients and put them in hot water. Then wait until the water boils, the time is measured from the moment the water boils (according to the recipe).

It seems that all of this may be new to you, so please do a lot of reading about water bath canning before you even touch your ingredients or you may do just one little thing incorrectly and have to throw everything away.
There are several very good sites with easy-to-understand instructions and also several YouTube videos on this subject.
All you have to do is pick one site and then follow all instructions carefully. Try not to deviate or you could mess up your batch.

Be sure you have all of the necessary pots and utensils

Please get a canning book, like the Blue Ball Canning book, or look on the internet at a site like The Prairie Homestead for canning instructions. Your question can't be answered unless we know what type of food you are canning.

Definitely read up and check youtube videos. A misstep can result in dangerous to eat foods. The biggest issue with glass and boiling water is makimg sure the glass is hot, the food is hot and the water is hot. Adding cold ingredients to hot glass or cold glass to hot water is a recipe for disaster...

quite literally. The glass will shatter from the difference in temperature so suddenly. Good Luck! I just water bath canned pickles and peppers for the first time a few weeks ago
