I keep the lids with the containers. This is just one shelf, the others are similar. Although it's not Tupperware, this system should work with any group of containers.

I use to do this the way you suggest but got fed up with the cluttered mess and space they took up. Instead I found Rubbermaid's wonderful containers with matching lids. You snap all the lids for a particular size together and then snap one of the matching containers onto the lids. After that just put the remaining matching containers into the first one.
I agree with the Rubbermaid system. If you had lots of cabinet space, keeping the tops on the bottoms of Tupperware would be O.K.
I use a deep drawer in my kitchen and have an open storage container for lids, which are all kept together by manufacturer. I have space around the lids for all the miscellaneous containers which are stacked inside one another. Works great for me!
