My cheesecake recipe calls for cornstarch to thicken, not flour.
That I know of, there is no special flour for cheesecakes. Baking your own bread and things of that nature, there's where your speciality flours come in.

Since you mention your recipe calls for flour then by all means definitely use flour and many, many cheesecake recipes use "all-purpose flour".
Many cheesecakes I have had recipes for never use flour. Your thickeners can be anything from the cheese used to the kinds of sugar bases. My d-i-l make one with white chocolate chips, orange juice thickened with knox and the cheese.
